won't start after engine replaced

I recently replaced the engine in my 95 325I with a used engine of the same year.
The only difference was my bad engine was for std. shift and the relacement
was from an automatic. It came with the complete engine wiring harness so it all plugged in with no modifications. The automatic trans part of the harness is not used so every terminal on that section is inoperative [no voltage and no ground
on any connector not used] This car doesn't use a programable key but does have
an electronic immobilizer control module. Could this be why the starter won't engage? [It will start if I jump it at the starter]Is there a specific procedure to reset the immobilizer? Could this be the problem? I have never worked on a bmw[I'm a retired Nissan master Tech but there are a lot of differences between german and japanese technology] [?|]
I sure would like to get some ideas from someone that knows this product. I like the product, I just don't have any expierence with it.
